I'm having trouble with my game. It's 2274 and I found a mission in the bar that I would have to look around the Romulan Empire for an S.S. something and return the crew to Starbase 10. The description said to look in a freighter so I took one of those Starfleet tugs. I tried going in but had no luck and always got shot down. Soon I found I couldn't transfer to any other ships other than a shuttlecraft. I eventually roamed around and landed on a Rigel planet and found a Bajoran freighter that I couldn't transfer to. Was that the freighter I should have used and is it too late for me to properly do that mission?

You mean that "bug fixer.rez" file from StarSword? I converted it for Mac and put it in my SFA plug-in folder but I couldn't find anything in the Outfitters or Shipyards or anything to let me continue.

You aren't supposed to do the mission. The bug is the fact you are offered that mission. The files I linked to are meant to prevent the mission from being offered. After installing them, abort the mission if you can, otherwise continue the mission until nothing happens.

Doesn't seem to work. Downloaded that Galaxy 5 and Ships 6 from those links (first showed as a 404 but removed the " from the end of the url) and replaced the first ones with the new ones. I can still get the mission and there's still no other ships in the Reassignment window.

The fixes prevent the mission from being offered to first time, but don't work if you've already gotten to the point where it is offered. Also, they aren't supposed to give you new ships. Have you been switching ships for a while? I ask because once you've switched out of a ship you can't go back to it.
In short, you may need to start a new pilot.
